In "Roland," Scully tells Mulder she has two brothers. But in later episodes, such as "Emily," the only brother ever mentioned is Bill. Then, in the episode where Mulder and Fletcher switch bodies, Mulder tries to convince Scully that he's not Fletcher and says "Your mother's name is Margret, your brother's name is Bill, and he hates me." What happened to her other brother? [Scully has two brothers but Mulder has only met Bill. Her other brother is seen at times though, for example in "One Breath" from season three. His name is Charles.]
Tooms (series 1)
When we see Tooms working after getting his old job back, he sets his sights on a young blonde woman and begins to walk towards her, just before being interrupted by Mulder. What would he have done? Mulder says himself that Tooms didn't get away with his crimes for 100 years by not being careful, so exactly how would accosting a women in broad daylight with plenty of witnesses made sense? [His schedule was thrown off by Mulder's and Scully's intervention; he was simply getting desperate.]

After Mulder says he is going to try and catch Phoebe to warn her about their suspect, Scully is talking on the phone, she looks at her watch which has a digital display and pointers. The digital says it's 4:22 but the pointers say it's 4:05. [My dad has a watch like that. The two modes are never the same time, and are usually off by 15-30 minutes. Maybe Scully's watch is broken, and she can't use the winder to fix the hand display.]

Towards the end of the episode Scully is listening to the tapes from Mulder's hypnosis sessions. She has listened to one side of the tape and turns it over to start on the other side. However when there's a closeup of the tape recorder the tape is halfway through the B-side. [It is likely that the recording did not take up the entire tape.]

In the episode entitled "One Breath," CSM lights a cigarette in Skinner's office, despite a No Smoking sign, and then he puts it out in an ashtray that sits on a coffee table across from Skinner's desk. If Skinner doesn't allow smoking in his office, why does he have an ashtray in his office? [So people who enter with cigarettes have a place to put them out.]

This episode contradicts the season 2 episode "Apocrypha" where young CSM was seen in the 1950's with Bill Mulder as already a shadowy agent and smoking. This episode has CSM still a young man and not part of the Syndicate in 1963, and does not smoke yet. Also this episode fails to mention anything about the conspiracy with an alien species which is one of the key features about the CSM. [This whole episode is based solely on Frohike's guesses about CSM, so obviously, he was wrong on some details.]

When Mulder stabs the alien bounty hunter and the body rolls down the hill, we see the metal spike in the back of his neck, surrounded by his green acid blood. Yet when Mulder climbs down after it, it is suddenly lying on the ground away from the body. [The metal spike he picks up belongs to the alien bounty hunter. You see him holding it before Mulder stabs him.]
After Mulder retrieves the metal spike right after stabbing the alien bounty hunter, he chases Jeremiah, who has boarded a boat. The shot cuts back soon after to the bounty hunter's body and the spike can still be seen in his neck. [The metal spike Mulder picks up belongs to the alien bounty hunter. You see him holding it before Mulder stabs him.]
